The 1946 Cal Poly Mustangs football team represented California Polytechnic School during the 1946 College Division football season.

Cal Poly competed in the California Collegiate Athletic Association (CCAA). This was the first year Cal Poly had competed in the CCAA, and they only played two conference games during the season. They played two games against non-collegiate military teams (San Diego NTS and El Toro Marines).

The team was led by first-year head coach Howie O'Daniels and played home games at Mustang Stadium in San Luis Obispo, California. They finished the season with a record of six wins, two losses and one tie (6–2–1, 1–1 CCAA). Overall, the Mustangs outscored their opponents 152–88 for the season.

No Cal Poly Mustangs were selected in the 1947 NFL Draft.
