Martapura FC was founded in 2009. They become an official member of PSSI on March 11, 2009. Their first participation in the Indonesian competitions was in the 2009–10 Liga Indonesia Third Division. They were promoted to the Liga Indonesia Second Division in 2011 after finishing in fifth position in the 2010–11 Liga Indonesia Third Division. Because of dualism in PSSI they started their next season in 2012. They participated in the 2012 Liga Indonesia Second Division and managed to get promoted to the Liga Indonesia First Division. Martapura FC, with mostly local players, managed to get promoted in their first season in the highest amateur division in Indonesia after finishing second in the third round of the 2013 Liga Indonesia First Division. With their promotion, they became a professional club. They are one of team in Indonesia that have not been supported by the local government financially, even though they performed in amateur level until 2013 and are allowed to get financial support.
