The 2016–17 season was Milton Keynes Dons' 13th season in their existence, and was their first season back in EFL League One, the third tier of English football, following relegation from the Championship the previous season.
Along with competing in EFL League One, the club also participated in the FA Cup, EFL Cup and EFL Trophy.
The season covered the period from 1 July 2016 to 30 June 2017.
For a second successive season, Milton Keynes Dons' kits were manufactured by Italian sportswear manufacturer Erreà and sponsored by the Japanese automobile manufacturer Suzuki, whose UK head office was located in Milton Keynes at the time.
As part of the 50th anniversary of the city of Milton Keynes, the club announced that a gold limited edition 'MK50' home shirt would be produced and worn as part of the celebrations. The club later announced that the shirt would be worn by the first team in their League One home fixture against Bolton Wanderers on 4 February 2017.
